Actually, Mortal Kombat was the first game to have such an ambitious story mode. Most games in the genre have always played with the whole "what if" scenario concept, where only a handful of them would be canon and you never knew which ones until the next game was out. None of them were all that detailed either. The story mode in Mortal Kombat is basically like a proper movie.
It's true that they did bring back characters that used to be dead in previous games, but it was never this many and the plot was a bit iffy too. There was a lot of retcon, but people didn't care that much about the story either so even the most simple reasons they could come up with for bringing an old character back were good enough for the fans. Now there are big expectations on the story mode. There is no reason not to expect it to pick up where the last one left off.
If they come up with some stupid reason to undo the damage that was done to bring everyone back, it will not only be hard to explain through a new story mode but also make it seem like they don't really care about writing an interesting story (while Mortal Kombat certainly isn't Shakeaspeare, the reboot did an excellent job capturing that b-movie feel of the live-action flick from the 90's). On the other hand, removing 75% of the classic characters is quite an extreme move that won't go down well with the fans. I think my idea to have Raiden undo everything by sacrificing himself would be the least off-putting thing they could do. A bit like how they decided to kill off Liu Kang in Deadly Alliance (after which he only returned as a zombie).
Of course, there's a chance they're rebooting the story yet again - this time without trying to tie it in with the original story. Comic books do this all the time, so why not? I wouldn't mind seeing an X sub-zeries (sorry, just had to)
