i dont think he did, i think that roxas did that with his actions and sora didnt have anything to do with it, he didnt even know that she was namine at the meeting

Actually there is an extra scene in KH2FM before Sora and Riku fight the Xemnas Knight. Sora says to have Riku remind him to thank Naminè. And I think Riku tell Sora that he can tell her himself after they defeat Xemnas. I just think, there were no subtitles on this scene, at least when I watched it...

Anyway, Sora could have. There could have been a short time between the KH2 ending and SRK receiving the bottle, and Sora could've thanked Namine during that small break.
