So when Master Xehanort first showed up in 3D, I got the impression that this was the reincarnated Xehanort made after the demise of Ansem and Xemnas. After thinking about it though that didn't seem to make much sense for a few reasons.
Firstly, Ansem is Apprentice Xehanort's Heartless, and Xemnas his nobody, neither were made from Master Xehanort. Given this it stands to reason that we should have seen the Apprentice at the end of 3D since it would have been him that was reformed, but we don't, we only see Master Xehanort, and he appears to be taking charge of the group. Why?
Secondly, one of MX's main goals throughout BBS was to obtain a young body, to extend his lifespan and give him the other benefits such a body would entail. So, if being young was so important to him, why did he formulate a plan that would involve him coming back old and frail? Seems to me that he'd have gone out of his way to make certain that his main body was also his best one, and his old body is definitely not his best one, so there's no reason that he would have himself delibrately brought back in that state.
So if it's instead the case that MX was time traveling, then that would mean that the present Xehanort is instead Xehanort at his prime, almost definitely a Seeker of Darkness, and possibly even the leader of the group.
