Okay, some things were mentioned in KH3D but not properly explained. Therefore, I hope that this AWESOME KH community will have some answers :)

Q1: In the Country of the Musketeers, Mickey clearly shows that: he knows what Keyblades are, he is visiting this world, and he's working on a "problem". Is it ever explained as to why he, Donald, and Goofy are all there?

Q2: I loved Symphony of Sorcery, but why/how is it in the Realm of Sleep? It's so obvious that it is Yen Sid's Mysterious Tower that even Sora makes note of it aloud. How is this world both sleeping and awake?

Q3: In the Country of the Musketeers, Riku puts that gadget back into the machine and saves Sora from being crushed by a box... how? Why does this one act affect the other's storyline and not any other action?

Q4: One of the many rules of time travel established in KH3D, is that there must be a version of you at the destination. If this is true, then how come Sora time traveled in KH2 to Timeless River. I know KH3D wasn't thought of back then, but really? Nomura couldn't recall the only instance of time traveling when he was making the KH3D story?

Alright, let's give this a go.

A1: As far as I know, there was never given an explanation for the in-world "problems" Mickey is investigating in Country of the Musketeers that go beyond protecting Princess Minnie. Neither in-game, nor in the journals or any of the central Nomura interviews. The only thing stressed was that this Mickey, just like the one in Symphony of Sorcery, is a past Mickey from the time when he was still an apprentice, dreamed up by the worlds in sleep.

A2: Mysterious Tower, just like Traverse Town and The world that never was, is a world of the realm of in-between. Those worlds all have special properties at allows them to be awake and asleep at the same time. Specifically for Mysterious Tower though, the actual tower at present time is detached from the rest of the Symphony of Sorcery world. The tower seen in the Symphony world is one of the past dreamed up by the world to make it seem "complete".

A3: Riku is Sora's Dream Eater and wanders through Sora's dreams, so he can influence things on occassion, when they save Mickey in Symphony of sorcery their actions also affect both of their "worlds" as they each send their "sound idea" towards the other to complete the powerful music.

A4: The time travel in KH2 to Timeless River follows a different set of rules because it's a different method. There must be a version of you at the destination if you travel through time by yourself, but in KH 2 Donald, Goofy and Sora were sent through time by the powerful wizard Merlin and not attempting to travel by themselves.
