Hi, playing the north american version and played up to the max story quest available and I found that on a rare occasion when completing a quest I'd get awarded 150 jems and 1000 munny, just wondering how does this mechanic work? is it like the orichalcum where you get the award every certain number of quests?

Yeah, you get extra jewels every 5 quests I believe. So there's a set amount you can earn through the story quests. The special quests net you 30 jewels each, but only once, from what I've noticed, as well.
ok so I can't replay old story missions to farm them, ok
Nope. Apparently in the Japanese version of the game they eventually added special quests for you to earn extra jewels. But who knows how long it'll be before we get that in ours.
