Don't remember hearing anything about this "long sleep", but her ties are only to Sora, and Kari. (maybe Namine)
She needs only be tied to Sora and Roxas. Their Memories can explain the looks, if you don't wanna say she's Aqua-related and hence the base looks.

It's in one of the recent scans, though I'd hardly take it as basis for anything too serious until we get more information, at least. It says she woke up, and that her awakening will shake the Organization. However, seeing how in the scans we've seen she's unhooded, and the scan asks if she started to "
regain her Memories", I'd sooner link her looking like Kairi and as far as we know suddenly getting a Keyblade to her 'waking up', instead of to her birth in general.
Possible scenario -
Seeing how Xion was around at the time of CoM, she'd have been around while Sora was still up and about. She went to sleep around the time in which Sora did, due to their relation, and woke up looking like Kairi and sporting a Keyblade. Namine around that time would comment about how Sora's Memories are leaking out and how she [=Xion] couldn't endure it.
Makes sense, explains some stuff, and yet has nothing to do with Xion's time
before she joined :\
I'm not saying her 'sleep' didn't have anything to do with her joining. However, it's hardly fact. Far from it.
And to be fair, did anyone ever mention Vexen, Lexaeus, Zexion, Larxene, or Marluxia in KH2?
Nobody, not even the Organization, addressed these fallen members by name in any cutscenes.
No wonder why Roxas thought nobody would miss him if he left.

Roxas didn't get to Duel Wield until later in the game, it seems, now that the novel describing him Duel Wielding before was proved to be a mistranslation. He had the KK. Xion had the KK too.
I wouldn't put it beyond them to explain Roxas's Proof of Existence having both the Oathkeeper and Oblivion because it represented both him and Xion, and they let themselves put them on the same PoE because of their relation - which Xemnas would've known about.
