To gain their body back, why didn't they just kill themselfs?

I think you're missing out on one step there.
Their hearts became Heartless since the artifical KH didn't exist yet. The artifical KH only came into existence on Day 94 in Days:

The apprentice's hearts became part of the artifical KH after either Sora, Roxas, Xion, Riku or Mickey slayed their heartless sometime in the period between the end of KH 1 and reaching TWTNW in KH 2.

Or, the artificial KH didn't become noticeable until Sora (and eventually Roxas) started defeating myriads of Artificial Heartless. Or, Xehanort/Xemnas somehow kept hold of the Apprentices' hearts.

Since the apprentices' hearts became part of the artificial KH at some point, they never truly became Pureblood Heartless. If they did and were defeated, their hearts would have resorted to a state of suspension as opposed to becoming part of the artificial KH. This is why the Organization told Roxas to focus more on Artificial Heartless than Pureblood Heartless. Technically speaking, the hearts released from Artificial Heartless were never Heartless to begin with.

Who's to say that their hearts became purebloods? They were part of the experiments, so their hearts ending up in an Emblem Heartless is more logical than Xehanort/Xemnas carrying their hearts around in a bag, as they are created artificially and they coming into being was a crucial part of the experiments.

Who knows, maybe Xehanort just "fed" their hearts into the Heartless-creation machine after releasing them?

EMBLEM HEARTLESS, I was wondering why "Artificial Heartless" sounded a bit off.

That was the other alternative I came up with, the Apprentices being attacked by Emblem Heartless. At first I thought that the Apprentices knew that Xemnas had hold of their hearts within the Artificial KH, and that the beginning Organization was just Xemnas bullying them to get shit done in exchange for their hearts. That couldn't have happened, though, since one of Xaldin's reports in Days implied that their transformations were voluntary.

On second thought though, looking back at the scene...Even's and Ienzo's deaths look more like Braig's doing. Speaking of which, I'm starting to fancy the idea of Braig being a SoD separate from Xigbar.

I wouldn't even say they were attacked by Emblem Heartless, as besides Xaldin in Days it was also implied elsewhere more than once that they tossed their hearts away voluntary.
It is confirmed that a machine exists that can create Emblem Heartless, so it's not that farfetched that beside the abducted test subjects the apprentices gave their hearts to that machine as well.

The Heartless machine had more to do with creating Heartless from scratch, as Xehanort implied when he said that the machine was a huge step towards "creating hearts from nothing." With that in mind, I don't think that the "base heart" of an Emblem Heartless is comparable to that of a real heart since the machine didn't technically create hearts from nothing, or at least that's the impression I get from Xehanort's wording. So, it's debatable whether or not that real hearts could substitute as a "base heart" for an Emblem Heartless.

When Zigbar died, he returned to his body. When Axel died he returned. As did all the other members except who's personas were unknown.(Marluxia, Demyx, Larxene, Luxord.) Why didn't they just kill themself's.THEN they wouldn't have to go through all the trouble of having Roxas beat the shit out of them and collect hearts. Besides, Xeonhart would be more powerful in his original body.

Well to gain their bodies back they would have also had to kill their own Heartless. If their Heartless was an Emblem Heartless than they couldn't kill them, because their heart would just go transform into another Heartless. Also, some of them were probably going to gain hearts of their own as they refuse to die and return to being the person they were previously. It's just somewhat of a theory.

Also the fact that in the flash back Braig was standing at the terminal of the computer, which is connected to the machine that created Emblem Heartless in KH2, is a good hint that it might have been involved. So it wouldn't be hard to imagine that they're hearts were fed to Emblem Heartless.

Those who are attacked by Emblem Heartless have their hearts captured by them, whereas those who are attacked by Pureblood Heartless become Purebloods themselves. I'm almost sure I've read that in canon material, but I might have to dig for it.

Indeed, but that is also one of the reasons why Ansem the Wise is right now so remorseful and tries to atone.
Sure, a main reason is his regret over how harsh and unfairly he had treated Roxas and Naminé, as well as using Riku for his revenge, but his involvement in starting those experiments that caused much of the sorrow that happened before and during KH 1 play also a role.

Why would the Nobodies be in suspended animation. The Nobody exists independently from their Heartless or their original heart.
That what Xigbar said in Agrabah talks about what happens when a Nobody is destroyed/"killed", it has nothing to do with the state of their original heart or their Heartless.
I think you're mixing up different concepts here right now. We're not talking about how people return to their original form when Heartless and Nobodies are defeated, but about the differences between Emblem Heartless and Purebloods as well as how the apprentice's hearts ended up inside the fake KH.

Wait, why are we assuming that? I've never once taken that implication from the games. It's definitely an interesting take on the scenario but this is definitely a theory as of right now.

Simple really, most of the organization members were tricked. The plan was for Xemnas to gather 13 empty husks and have their new developing hearts be shaped to be more like Xehanort's heart. Xemnas didn't tell them they would slowly regrow their hearts because if he did then they would have become more and more like they were in their human lives. So Xemnas had them to focus on his goals and follow his rule so that their developing hearts would become more and more like MX's heart. In doing so it would make it much easier to possess them and turn their hearts into exact duplicates of Xehanort's heart once the artificial KH was finished. As soon as the artificial KH became complete Xemnas was going to use it's power to completely override the other members' free will and turn their hearts into Xehanort hearts.

If Xemnas had told them they could become whole again by killing their heartless via key blade and then killing themselves, then that would have ruined his whole plan.

Of course there was two members of the organization that willingly accepted a piece of Xehanort's heart: Xigbar and Saix. Though I suspect Xaldin and Vexen may have as well due to their unstable condition upon becoming whole in KH3D, but that's just my own idea.

Kinda does. When a Nobody is defeated but their Heartless/Heart isn't defeated/captured, their bodies are swallowed by darkness until their corresponding heart is liberated. Although I'm not sure if you were referring to something else.

The distinct difference between Pureblood and Emblem Heartless is the way in which they're born. It wouldn't make sense if Emblem Heartless had the same "zombie effect" as Pureblood Heartless.

No because there have been a ton of suicide references in Disney media already. I can think of two recent animated series and a movie containing references of suicide and I can think of a ton more.

And Kingdom Hearts when Sora sorta just stabs himself. And Axel when it sets himself to self-destruct.

And even Frollo even though he was pushed off the edge by the giant gargoyle dream eater he summoned.

And Ven wanted his friends to kill him.

They could have easily been slain around the same time.

Nomura says their Heartless weren't important which confirms that they did indeed have Heartless, so their hearts could not have gone to the Artificial Kingdom Hearts.
