whether the short story supports her existence or not is irrelevant, the fact is it doesn't contradict it.

Remember though that the Organization told Roxas on Day 71 that is was confirmed that everyone in CO was killed. Then on the same day Axel appears before Roxas during his mission confirming he is alive.

So since the Organization was wrong about Axel being killed (Because he would be included in "everyone"), then Roxas may have been curious if the Organization was wrong about the other members being killed too, and so asked Axel about Marluxia out of curiousity, to see if anyone else had survived also.
-sigh- and the fact that in the short story Roxas first learns Axel is back by waking up to see Axel watching him sleep, yet in the game, it's when Axel approaches him when he is about to RTC?

Well could have been a change of scene, I would consider appearing before him during a mission and appearing before him when he awakes as just a minor change.

But that is about the only thing I can't really think of a reason to explain.

Just nitpicking: it wasn't a novel, anyway.

‘Kingdom Hearts: Another Report is a 64-page book that was given exclusively to those who pre-ordered Kingdom Hearts II: Final Mix+ as a bonus.’ Roxas—Somewhere in Time is a 5 page story from that book.

It was killed pretty dead by canon. What with them talking about Sora right. in. front. of him, and Axel's return being different etc. There were some similarities; Axel griping about being made to go on a mission straight after he got back and having no break... but, in the story they went to hollow bastion, and in the game I'm pretty sure they don't.
But come on, it's pretty old. And that's something to remember; canon isn't set in stone in the creator's minds right from the beginning. It evolves. Nomura didn't have the whole plot of Days already figured out when he was doing KH, or even KHII, or even KHII: FM+, evidently. But, game canon > everything else, so when these old things get outdated... so be it. Sad, though. I liked the short story.

The actual 358/2 Days novel, now. That's really cute. It's like reading the game script, with their thoughts inserted in.
