I think we can go with a somewhat default answer and say that it's one of the differences between her and her Somebody, for now assumed to be Kairi. They're exactly alike in almost everything else, that kind of leaves the hair color as the only thing that was changed.
Alternatively, Aqua relations that made the base Aqua color darker :3

At the DKS3173 days, when the rumour said she had voice sounded like Kairi's I wish she has red hair or blue hair.. O_O
I kinda dissapointed that she's got black hair at first but after seeing her adorable face I think it's cool XDD love the back of her hair looks like Aqua's. ♥

She already is too similar to the both of them XD the black hair is what's keeping her from being similar to specifically one of the two

Only there we have Ven messing things up :\ I just hope they won't use Xion to tie Aqua and Kairi too closely together. I kind of liked how Aqua seemed to be thus far detached from everything.

Being tied to Kairi =\= giving Aqua her own Story line. If anything, it'll be their lame attempt to give Kairi more of a story line by tying her once again to not one but two girls that actually seem worth our while, being Aqua and Xion, much like the case with Namine :\
Namine = could be explained purely by connection to Castle Oblivion and maybe specifically to Ven which would explain her specific ties to Sora. Her being Kairi's Nobody in the long run mostly affects where she disappears to at the end of KH2, and the fact that Kairi actually contributed something to the plot beyond being an unconscious doll for Sora and Riku to fight over.

Hmm.. I don't know about where it came from, but I think that the hair color might have to do with Namine's hair, slightly.. Namine is blond and blond could represent light, while black/ dark blue could represent darkness/ Aqua. Darkness (Xion) and light (Namine)? I don't think this is important in the storyline, but I think that the choice of hair color might of been based on that.. and possibly ties to Aqua.

The same place that Xehanort's white Hair, Roxas's Blond hair, and Namine's Light blond hair came from.
