Yeah, maybe so, perhaps they were just stupid and snuck into the castle. There they got attacked by heartless.
Or maybe when the world was taken over by darkness they were strong enough to become nobodies.

Well, it's definitely dark. But you're forgetting one very important thing, mate. This is Kingdom Hearts.
KH has, so far, included brainwashing, death, the questioning of identity, really messed up human experimentation, self-destructive behavior, beings who cannot be allowed to exist, orders to kill a best friend, best friends being forced to fight to the death just because the villains think it'd be convenient, the complete and intentional destruction of everything a young man cares about to gain access to his body, and suicide, usually for the sake of or at the hands of one's friends. (Especially that last one - out of the KH original heroes, it's probably harder to find someone who hasn't either killed themselves for the sake of a friend, asked a friend to kill them, or been asked by a friend to kill them)
And almost all of the really bad stuff happened to kids.
Lea and Isa being used as lab rats is... not at all out of character for this series.
That wouldn't explain how Xehanort influenced Isa, though.
I wondered too, but I think they were either thieves trying to steal from the castle, or conspiracy theorists that knew about some of those experiments and wanted proof so they could stop them.
Because of that, they were probably caught. Possibly they went back to find Lea and Isa because they saw how strong the two hearts were.

Maybe because the image in my head is that the two of them are banging in tubes and screaming and no one can save them from testing, thats a different theme to the other themes we have seen. Although its kinda similar to cloud and zack being used as experiments... but then again they are adults.

I guess it's different for me because the images conjured up by the Ansem Reports are pretty horrific on their own. There aren't that many details, of course, but the gist of it seems to be that they pumped people full of darkness until their hearts collapsed, locked the bodies up once they realized it was irreversible, realized that Heartless were produced by this, and then fed the rest of the test subjects to the Heartless to see what would happen.
The theme itself wouldn't really be changed by adding Lea and Isa into it. It might seem even worse because they're kids, but, hey, this series doesn't seem to pull punches just because a character's young. (And, in any case, Cloud was 17 when he was taken in for experimentation, probably only a year older than Isa - puberty just affects Final Fantasy characters earlier, lol)

Anyway pumping darkness seems less disturbing and would take off some themes if they were put into sleep before the experiments.

Zack was 19 when the Nibelheim Incident happened (and 23 when he died.)
...why would they put them to sleep? They're trying to figure out how darkness effects the heart, which appears to be something akin to metapsychology.
I'm not sure why being less disturbing makes it more likely. If they did something like this, it would be because it's really, really messed up, not in spite of that.
