Also, This game makes sora and riku seem like the bad guys, i mean all the organization wants to do is to have a heart and sora comes along and just crushes their dreams.

Organization wanted to become whole.

Xemnas was the only one wanting to become God.

An Org XIII thought they were trying to gain hearts, they wanted it, but a couple of times, in days, Axel mentions Xemnas' "True Intentions" a couple fo times I beleive, just in case you haven't played KH II ((Why wouldn't you have?))
