From watching/playing the final fight between Ventus and Vanitas, we see that the defeated Vanitas' heart is returned to Ventus' awakening. A lot of people claim not knowing where his heart went even though we watch as it reawakens Ventus' awakening. Now for the theory.
My theory is Vanitas' part of Ven's heart remained in the body while Ven's part went to Sora. Now some may be like how did Ven open that door to light. I would think it would be obvious. Ven clearly ha unconscious recontrol over that piece of heart(shown through the image of the recreated awakening from Vanitas' heart. It's clear already that a Keyblade can't be used by a heartless being.(Not Heartless).
Now bear with me, of course at first Ven was comatose after his heart fractured the first time correct? Well what if this was a similar situation EXCEPT it happened through control. Now from what we were shown in BBS, Ven remained in the chair up until the scene where his heart entered Sora's body. So what if in the immediance of his heart entering Sora's body, that if not a new minded being, Memory-less Ven had regained control of the body and switched control between his two halfs of heart seeing as Sora took control, and left the room of awakening. That could explain the BBSFM secret ending of his disappearance.
As with Sora's disappearance in the secret ending, I truly believe it implies his leaving the island. I know someone will say why would they imply something that we already know. I believe it isn't about the showing of the event, it's more or less the time period of it. In saying instead of how, it's more of when. Besides, I remember in an early interview with Nomura him stating at the beginning of 3D, though his indication of his saying its taking place after KH2, we won't know at first how much time has passed between the two. Which could indicate the release of BBSv2 before 3D. It's doubtful but it may be necessary plot wise.
