It's been said by Nomura that when both the body and heart are "freed" (by destroying the heartless and nobody), they reunite and the person once again becomes whole.
Did Organization XIII not know about this process? Did they assume that if their shell was killed, they would simply perish?
Perhaps if they did actually know, they were uncertain about whether or not their hearts were free. Either that or they were unwilling to (essentially) commit suicide, and creating Kingdom Hearts was the better alternative. I realize that Xemnas was manipulating the group for his own power-hungry ends, but surely as studiers of the heart they would have had some knowledge about the process.
