In the Chamber of Repose there are various doors. The last one contains Aqua. I know none of them contain Ven as he is in the Chamber of Waking. Could they contain the greatest heartless? What could be inside of those doors?

The Chamber of Repose is technically just the last room with Aqua's armor; the other rooms are all part of the underground lab that was built because of Ienzo's suggestion. After the apprentices became Nobodies, Xemnas constructed the CoR.
Oh, I just wondered if there was anything in the other rooms. I know all about the CoR.
Well, those rooms were supposedly the Heartless experimentation cells. Seeing how Heartless can technically escape the boundaries of those cells via Corridors of Darkness, I'd say the only way that anything/anyone could be in those cells is if a prisoner, through some miraculous reason, hasn't become a Heartless in all those years.
