It's revealed in the secret ending that Terra is still in his body(but possibly only the dark part of him) and MX by the end, doesn't control anything (that's why Braig says "Impossible ! Terra ?!" when he looks at his eyes.

Offtopic: Btw after watching everything, why how does Ven end up in the CoW-does Aqua put him there for safe keeping for if his heart ever comes back and awakens? (Also here's a theory-Aqua's armor was put in CoS so that she could never wake up or live again....even though she may as well still be alive, but Xehanort doesn't know this) And why was CO created or why did Aqua go there?

It never even seemed Aqua had died just that she wasn't present. Her death is what some people saw as the cause.
